Microbiology is the one I’d start with if I could only do one, because it’s where the volume-to-payoff ratio is highest. It’s also the bench where a confident model does the most damage if you let it decide what not to test.
Why micro is the biggest win
Think about what a brewery micro programme actually is. It’s not a handful of clever assays; it’s a very large number of near-identical tests, run on a schedule, across every point where something living could get in. Propagation and pitching yeast. In-process samples at fermentation and maturation. Pre-filter and post-filter. The filler and packaging. Incoming and treated water. Sterile air and CO2. CIP rinse water and recovery tanks. Every one of those gets plated, incubated, and read — and the overwhelming majority come back clean. That profile is the exact shape where machine learning earns its keep: high volume, repetitive, pattern-heavy, and mostly confirming that things are fine. When the base rate of “everything is normal” is that high, a model that can tell you where the abnormal is likely to turn up is worth real hours.
The catch is the same thing that makes it valuable. Because contamination is rare, the model sees mountains of clean results and only a trickle of true positives. Keep that in your head through everything below — it’s the reason this bench is both the biggest opportunity and the most dangerous place to over-trust a model.
One risk model, scoring every sample point
The core use case is a single family of models that scores each sample point for contamination risk. The inputs are things you already log: CIP records for the vessel and lines feeding that point (was the cycle complete, were concentrations and contact times in range), the temperature history of the tank or product, time since last sanitation, and — most importantly — your own history of actual positives at that point and points like it. Out of that comes a ranked list: this post-filter line is high risk today, that water sample is low. Plating effort concentrates on the high-risk few.
Say it plainly, because it’s the whole ethic of the series: this is triage, not skipping. You are not pouring fewer plates to save agar. You are deciding what to look at first and hardest on the discretionary sampling — the extra swabs, the investigative plates, the “we have finite bench hours today, where do they go” decisions. Critical control points still get sampled on their schedule no matter what the model says. The model prioritises; it never grants permission to look away.
Vision for colony counting and plate logging
The second use case is the one the overview filed under machine vision: reading the plates. Counting colonies by eye is slow, fatiguing, and varies between operators and between the same operator at hour one and hour seven. A vision counter reads a plate image under fixed lighting and returns a count in a fraction of a second, consistently. Pair it with automatic logging — the plate is photographed, the sample point and incubation conditions come off the label, the count and a clean/positive flag land in the record without anyone transcribing. For a sterility programme that pours hundreds of plates a week, most of them clean confirmations, that’s a genuine drop in tedious manual work and a cleaner audit trail.
It works because most plates are easy: clean, or a handful of well-separated colonies. Where it struggles is exactly where you care most, and I’ll come back to that under Where this breaks.
The yeast programme
Propagation and pitching deserve their own model, because the risk there isn’t only contamination — it’s the health of the culture you’re about to bet a batch on. Prop-stage micro, viability and vitality trends, and cell counts across generations are a rich signal. A model watching them can flag two things earlier than a scheduled check: a wild-yeast or spoilage-bacteria risk building in the propagation chain, and a viability trend heading the wrong way before the slurry is pitched. Neither call replaces the plate or the methylene-blue read; both point the microbiologist at the generation or the vessel that’s drifting, so the investigation starts before the off-batch, not after it.
Environmental monitoring as a heatmap
Environmental monitoring — the swabs of floors, drains, walls, cellar surfaces, filler surrounds — produces a stream of location-tagged results over time, and that’s tailor-made for a facility heatmap that learns. Instead of treating each swab as a pass/fail in isolation, a model builds up a spatial and temporal picture of where growth recurs: this drain, that corner near the filler, the zone that lights up after a wet clean. Over months it learns the hotspots, and the sampling plan follows the risk rather than a static grid drawn up years ago. It’s the risk-triage idea again, projected onto the floor plan of the building — concentrate the swabbing where the facility has a track record of trouble, not evenly across squares that have never once come back positive.
Utilities and CIP
The last cluster is the easy-to-forget infrastructure: sterile air, CO2 and other process gases, CIP recovery tanks, and rinse water. These fail in ways that show up in continuous logs before they show up on a plate — a caustic concentration that drifted low across several cycles, a recovery-tank temperature that didn’t hold, a rinse-water conductivity creeping up. A model watching those concentration and temperature logs can predict a sanitation failure that’s likely to seed a downstream positive, and flag the utility for attention while it’s still a trend and not yet a contaminated batch. It’s predictive maintenance wearing a micro hat: catch the CIP problem upstream and you prevent the positive, rather than plating your way to discovering it.
Where this breaks
The caveats here are sharper than on any other bench, because the failure mode isn’t a wrong number — it’s a missed contamination.
A “low risk” score must never stop you sampling a critical control point. This is non-negotiable and it’s both regulatory and about safety. The model triages discretionary effort; the mandated sampling schedule is fixed. Any implementation that lets a risk score suppress a required test is not a smarter lab, it’s a compliance failure waiting to be written up.
Recall on rare events is the hard part. Because the programme is overwhelmingly negative, a model can post a gorgeous overall accuracy while quietly under-seeing true positives — the handful of events that are the entire point of running micro. Overall accuracy is a vanity metric here. The number that matters is recall on actual contamination, and it’s the hardest one to move precisely because the training data is so thin on positives.
Vision counters struggle with the plates that matter. Overlapping colonies, creeping and swarming growth, confluent lawns, and morphologies the model wasn’t trained on are exactly the reads a technician slows down for — and exactly where an automatic count is least reliable. Treat the vision count as a first pass a microbiologist confirms, never the final read on a positive.
Garbage in from inconsistent CIP logging. The risk model is only as good as the records feeding it. If CIP cycles are logged inconsistently, back-filled from memory, or missing concentration and contact-time data, the model learns from fiction and ranks on noise. On this bench the data foundation isn’t a nice-to-have — it’s the difference between triage and guesswork.
The bottom line
Microbiology is the biggest payoff in the brewery lab precisely because it’s so repetitive and so overwhelmingly negative — dozens of near-identical tests confirming things are fine, which is the shape machine learning is built for.
